Is it to protect his secret identity as Albert Rothstein? Is it to honor his godfather, the Golden Age Atom, who wore a similar mask? No.
Apparently he wears it to hide the fact that he doesn't have a mouth on his face. Instead, his mouth is located somewhere along his inner left thigh, if the placement of that dialogue bubble is any indication.

Does he even have a secret ID? He's over 7 feet tall even as a civilian, so it's not like he keeps a low profile.
